They are helped by New York Police Department Detective Lionel Fusco, a formerly corrupt officer whom Reese coerces into helping them, and Detective Joss Carter, an ex— United States Army lieutenant and former senior military interrogator in the 4th Infantry Division who initially investigates Reese for his vigilante activities. During the second season, Decima Technologies, a powerful and secretive private intelligence firm run by ex—British Army officer turned MI6 spy John Greer, is revealed to be attempting to gain access to the Machine. Carter vows vengeance against HR, a criminal organization of corrupt law enforcement officers and public officials in the city, after they have her boyfriend, Detective Cal Beecher, murdered. The Machine is revealed to have developed sentience and covertly arranged for itself to be moved to an undisclosed location to protect itself from interference. In the third season, the Machine's sentience is fully revealed as it increasingly communicates with and proactively assists and directs the actions of the team. After being demoted due to HR's machinations, Carter brings down the entire organization by uncovering and arresting its leader, but is killed by its rogue second-in-command. The team also battles Vigilance, a violent anti-government organization devoted to securing people's privacy. A second advanced artificial intelligence called Samaritan is revealed.

When they are given the Social Security number of a teenager who was killed two years ago, Reese and Finch begin to question the infallibility of The Machine. Meanwhile, Finch flashes back to The Machine's origin and how it was developed. When the Machine directs Reese and Finch to a former soldier with shady connections to a crime ring, Reese must infiltrate the gang, taking part in their heist. Meanwhile, Detective Carter's closer than ever to finding out who Reese is. When the number comes up on a promising young doctor, Megan Tillman guest star Linda Cardellini , Reese and Finch must unravel the threat while she's on-call and after hours.

Reese and Finch question the machine's reliability when it prompts the investigation of a teenager who was killed years earlier; Finch recalls the origin of the machine. Reese and Finch have the added challenge of investigating a Person of Interest who wants nothing to do with their brand of vigilante justice. Reese becomes romantically involved with the newest Person of Interest: an attractive woman who isn't all that she seems. The Machine identifies a school teacher who witnessed a mob hit as their next POI and Reese and Finch rush to save his life. As Detective Carter deals with the fallout from her recent encounter with Reese and Finch, The Machine ups the ante for the duo by giving them four Social Security numbers instead of one. When Carter finally comes face-to-face with Reese, he urges her to join forces to help with their latest POI, a scrappy young woman from the wrong side of the tracks who turned her life around and became a lawyer. The Machine gives Reese and Finch the number of a down-and-out man who has been pushed too far, and they're forced to turn to former Person of Interest Zoe Morgan for help. Meanwhile, Finch is growing concerned that the son of his former business partner is dangerously close to finding out about the Machine.
